The name in kanji is 後藤寿庵, so it would probably be fair to reverse since "Gotou Juan" would be how it seems to be read.

EB has it right. He often writes his name in Western order, and romanized as a Westerner would, because he's aware of his Western fanbase.

He is, however, Japanese.

Curiosity: Is "Juan" pronounced "wahn" or "juu-ahn"?

I can only assume it's the Spanish pronunciation. Which brings up my next point: Is "Juan" a common Japanese name? I'm thinking he's one of the few people who's Japanese, but with a Western first name.

寿庵 is read "juan" in Japanese syllables, so it wouldn't be like the Spanish pronuncation. His website profile says it's a pen name though, and his real name is 後藤謙治 Gotou Kenji.

Ah, so Juan Gotoh is a pen name; that changes things. I would recommend an alias from juan_gotoh to gotou_kenji then.
