I think it's more appropriate to think that Shanghai is the first Alice's true autonomous-doll. It's never stated on how Shanghai attained her conscience (please correct me If i'm wrong), and there is no statement to support that her conscience is created by the Grimoire like Hourai's either. Hence why Shanghai is still conscious in the conclusion.
Simply saying, while Shanghai and Hourai are both autonomous, their origin are different. That's just what I think though.
I think Hourai's wish allowed Shanghai to be conscious, but since Hourai's the one with the wish, she's the one affected by the Grimoire and evenually taken by the Grimoire to return to "Alice". Shanghai affected by the Grimoire due to Hourai's wish has no such penalities because she's not the one that created the wish, just someone affected by it and is therefore allowed to exist with a conscience.

Even so, if you remember one scene in Drei which Medi notices that while both Shanghai and Hourai are autonomous, there is something odd with 'the girl in red'/Hourai. From that point, I assume the origin of both dolls are actually different, and Shanghai's origin probably isn't related to Grimoire.
Considering Hourai is Alice's first doll, that means she is also the closest to Alice's first possession, the Grimoire. I suppose that's why the Grimoire could grant Hourai's wish. That wish of hers unconsciously exploit Grimoire's power due to its weakened seal.
It's never really mentioned since when Shanghai became autonomous. But in the end, she is able to maintain her conscience even though the Grimoire has been sealed, that's also one hint to support the above implication. Marisa also said that Shanghai is probably Alice's favorite doll, I believe it can also be used as the reason why Shanghai became autonomous. (albeit contradicted with Medi's origin)
As for the reason why Shanghai is hiding her conscience, it is probably because she wants Alice to move on. Alice's dream is to create an autonomous doll, that shall never change.
i don't get it, did Hourai's soul get revived into another doll? I can understand Shanghai, but its almost as if she's apeaking to that doll like 'hourai-rebirth doll', isnt Hourai inside that grimoire?

As for Hourai, it's possible she's now gaining conscience the same way as Shanghai did.

Nop... since Hourai was rebuilded she is now the oldest.. thats the reason she has now the right to call the new Hourai "onee-chan" (little sis).
But... why would she hide the fact that she remains autonomous from Alice? It seems like she is just repeating Hourai's mistake...
Because Hourai was Alive's first doll and the one Alice made a promise to give her a "human heart". So naturally, Hourai should be the first to gain a human heart. Or at least, that should be how Alice see it.....is probably the reason.
Now......it seems I have become the "onee-chan"...Alice is waiting for us...
