My guess on the repeats is that they represent differing designs between games. The presence of the very distinct UFO Marisa (she is also grouped near the UFO characters) is the biggest indication of this.
The three Yuyukos show up in the ares of PCB, IN and TD, all games she was in. The Sanaes are also correctly grouped to MoF, UFO and TD.
The real question is really why there are so FEW Marisas and Reimus.

Yes, the groupings are sorted by games, starting with EoSD in the top right and continuing counter-clockwise. For each game-grouping, it includes every single character that was in the game, in their appearance at that time, which is why there are some duplicates, like you said. And there's the perfect amount of Reimus and Marisa; one for every game they're main characters of that is from the Windows era and not a fighter, and then the large versions at the bottom.
