To be fair, we know Sapphire and Ruby can reject their wielders mid-battle while they are transformed. They did so to Rin and Luvia in the very first episode/chapter. There's no reason to assume Ruby couldn't just force Illya out of the Berserker Install. The real reason she doesn't use it is she would then become mindless and unable to follow any sort of plan, not to mention become a possible threat to allies. It's just no good in the heat of battle, especially since they tend to fight people who could take Berserker head-on and actually win.
