Well, the Amagi was an actual carrier constructed toward the tail end of WW2. Seeing as how Strike Witches anime/movie spanned from 1943-45, it's not a mistake at all.

Not quite, there is another Amagi that was was the same class as Akagi(2nd) that got ruined during the earthquake which Kaga had to be used as a replacement.
Still a missed opportunity by the artist knowing that Akagi was the ship Yoshika and Mio traveled on.
Also if you go by that notion of time line the Akagi and Yamato shouldn't even meet as one sunk on the 42 and the other just commissioned a year later
