Yukari had this win in the bag from the start. It's just like how she fooled Toyohime and Yorihime. She used their own behaviors to control the situation. Yukari knew how Shiki would react, and used that against her. She knew Shiki would be confident in not only her win but her ability to end this Pokémon incident. As a judge she came to a conclusion of events earlier on so all Yukari had to do was throw a big enough wrench into those plans to throw them outta wack.
Sure, you can say that Mega Evolution is a big wrench (McGuffin) but the point Yukari is trying to make is that Pokémon battles can't always be predicted.
Yukari might not be as powerful as some of the other resident of Gensokyo, but she's a master tactician above most. I honestly don't know too many people who could outright outsmart her on a good day.
