I figured it might be easier to explain (especially after the seeming time paradoxes of Mario Galaxy) as an alternate-timeline Bowser, himself.
Alternately, since Bowser is at least supposedly part of a "Koopa Clan" that consists of Koopa Troopas and Magikoopas and the other turtle-like enemies, it's possible that there are plenty of female sentient turtle-people out there, and some of them are random mutants that are larger, stronger, and spikier than the others. Bowser Jr. might just be another mutant Bowser adopted as a "son" in spite of having, say, a pair of koopa troopas as parents.
