In reality, it's a reference to The Patriot from MGS3, though the flash hider is incorrect. While The Patriot itself was possibly based on the M231 (we'll never know since Kojima is Kojima) from a development standpoint, in the universe it's anachronistic to it since MGS3 is a 1964 design.
M16A1 being a reference to Naked Snake, alongside the Beta C-Mag being in there are another two indications that it's most likely referencing The Patriot rather than the M231.
The XM16E1 is a pre-production model of the M16A1, so there is actually little difference between them, barring several errors in the XM16 such as lack of chrome lining, weak action spring and flimsy magazine cartridge.
