I've always wondered what the results would be if two members of Hololive had a serious conflict. I know they'd do their best to keep that sort of thing out of the limelight but what would the consequences be if it was ever found out that two members of Hololive disliked each other? I'm sure overseas fans wouldn't be bothered by this but I'm not sure if something like that would be frowned upon by Japan's idol culture.

I mean, its the same as real life. I’m assuming most of the Vtubers are mainly adults and that if there is a specific conflict then they would either keep it away from their work or at the very least bring it up and talk with the staff, talk with HR. Theirs is a job and I’m sure they’re expected to act professional and keep it as private as possible and maybe even find a way to resolve it like adults.
Of course in Idol culture we do see alot of 2-faced and competition behind the scenes but it only becomes a real problem if it leaks out and affect their work and with Japanese culture the way it is, I doubt any of them want something like that especially if its something that can potentially harm them since rabid fans and all that.
And if there is something that just can’t be resolved peacefully, it usually ends with someone “graduating”.

Nijisanji actually has a few examples of members not getting along. There are two members, whose names escape me, that debuted as a pair but had a falling out shortly after, resulting in one of them having their backstory completely rewritten to make the two characters unrelated. The two talents now have zero interaction with each other whatsoever, both inside and outside of the company.
A newbie recently graduated after only 3 months, due to a dialect conflict with a senior member. It's not entirely certain what's true about this incident, but it seems like there wasn't any actual animosity. Just two people with very poor communication skills, one of whom was way too worried about brand overlap, with management seemingly doing an absolutely atrocious job mediating between the two. The end result is a promising new member being terminated on less than stellar terms over what really was probably nothing, and the senior that started the non-issue now having to deal with people blaming her for what happened even though she probably had no ill intentions.
Who knows what would happen if similar things happened to Hololive, but it probably wouldn't be pretty.

I think this is the most reasonable and peaceful option. Just allow them to continue normally without having to interact with each others. Hololive is big enough that even a major event like the upcoming fes event divide members into different shows anyway so it's easy to just split them up without any issues.
There's always plenty of other members to play with so unless one side is a massive asshole that managed to piss multiple people off, us audience might end up never realizing there ever being a conflict behind the scene at all.
