The hypothesis that Sakuya was a weapon secretly developped by the SS to assasinate the highest japanese commanders once the war was over but mistakenly ended up in Gensokyo is now my favourite.

The BoB was between the RAF and the Luftwaffe, the SS itself had no air force and didn't even have a paratrooper unit until very late into the war (43-44).
She specializes in dealing with paranormal and unusual entities and brings them to serve the Reich. Her last mission was to chain the rumored Scarlet Devil. Instead, she was the one who got chained.

You mean the SS paranormal division like in Return to Castle Wolfenstein?
Eh she was normal until captured by the military, there they did horrable experiments (that may seem kinky to sick minded peoples :3 ) to create the ultimate weapon. These experimments gave her all the abilities we know of today except one. Then one day an experement went horrorably wrong causing her to control time. She massacers the military with badass knive skills and every couple seconds time stops only to reveal her dribing thousands of knives info her ememies hearts or brains. Once she escaped the decide to be a Nazi commander for a few years where she was able to fight her former military while violently abusing her own soilders. She grew tired of this and in order to escape her past she became a maid in the Scarlet Devil Mansion where no one knows anything about her former life... From time to rime she abuses the gatekeeper Meiling in order to fill the violent urges she has from her time as a Nazi commander since Meiling doesn't do anything about it and has yet to die from countless knives to the head.

Yes.
Remilia and Flandre are French Names too. Perhaps the army was having unexpected troubles taking a small village in the countryside. Rumors were spreading that it was a vampire killing anyone who came near, so they sent in a specialist in dealing with the paranormal...
You all now imagine Sakuya still having her old uniform folded in the wardrobe, only picking it up on rainy, stormy nigts, to dress up, stand before the mirror, heil, and reminisce the good ol' times.
