Most likely the world of XC3 was a fusion from the world of XC and XC2, but with altered history where Homs allied with the Lesser Titans and Blades sides with Mechons. Bionis and Mechonis killed each other, and we can see the proof that they're lying prone on the water based on the Mechonis' impaled vertically. But the fusion was something unnatural, and this fact is only realized by select few that has interacted with the main characters of the previous games, AKA Shulk and Rex, which made Melia (lady in black) and Nia (this picture, really) created their own factions in belief that eliminating the other factions will lead to the correction of the world. But other side-characters, as we can see Dickson with the fancy eyepatch in the trailer, know that eliminating each other wasn't the solution.

Funny enough the two girls who got friendzoned by the main characters of their respective games are now the "villains" of this one.

I think the two was chosen not only because the friendzone thing but also their longevity. Melia is a High Entian, which can live easily for three or four centuries. Even if Nia was a Flesh-eater which is mortal (not able to revert to core after death), she still possess the lifespan of a Blade (theoritically immortal if not killed). If all the main cast aside from the MC and the canon pairing were thrown in this fused world, only them would survive long enough to form factions of their own.
Also, wasn't it was canon that Nia, Rex, Mythra and Pyra ended up in a harem?

Rex/Pyra/Mythra is almost certainly a thing but Rex/Pyra/Mythra/Nia was only teased at in that one bonus scene so far as I'm aware.
Honestly that's my only real concern about the new game so far, the main characters had a solid ending with room to fanwank it into a perfect end if you liked Nia (and really who doesn't), but XC3 looks like it's going to throw that out of whack.
