Well, she IS the one who has a crush on Souji and leaves food/items in your locker secretly. So I suppose being nice to her is a good thing.

I mean, how awesome would it have been for her to lose weight over time if you followed through with a social link with her? And then by the end of the game she'd probably would look just about as good as some of the main characters, AND would have a better personality too.

Yeah, Hanako had a terrible Goddamn personality. I don't care if a theoretical S. Link with her would make her skinnier (and in fact, I'd be wary of the message that sends - Good Looks = Good Personality, or vice-versa, or something like that; I mean, Igor in any other game would be a villain or a villain's villainous assitant purely by appearance alone, but the Persona series cleanly and clearly cements him as a Good Person™), but it'd've been awesome to had Souji gotten the chance to make her less of a horrible person.
