The whole 39 thing has something to do with how her name is similar to the Japanese words for three and nine if I recall correctly.

So 39 = MIKU

i though it was something like
3 = san
9 = kyu
Sankyu ->engrish for "thank you"
or at least that's wath i though first... i guess chun's explanation makes more sense
