But of course! There's no other way of taking a DNA sample in Gensokyo other than sticking a tree trunk into the subject's mouth, thus gathering saliva (which does contain trace amounts of dna). There's no experiment Dr. Yagokoro won't hurt you with, its a fact.

Why? Dissecting him would give plenty of DNA. Blood and tissue samples.

Canonically Eirin is a good doctor, it's fanon that makes her out to be a mad scientist. Though that's her as doctor, not to much as a co-worker, but I think even then I don't think she tests anything really terrible on them.

Perhaps this is like the Kimi Kiss manga series, each installment has the same guy during the same time, but with a different girl. Like this, it's probably the same guy but different scenarios with different people each time. I have yet to see any evidence that this is all happening on the same time plane.
