I'm having a hard time guessing what's going on, but I don't think it's taking place in an AU.

after checking out that doujin im not sure what to think really,i think its basically kamina taking on Nia's fate of vanishing or something.

This doujin is about Kamina being another virtual lifeform created by Antispiral to monitor on the Spiral races. When he died, he got summoned back to the Antispiral mother planet, and told Nia would take his place, being made of the same material and all. Then, to escape destruction at Antispiral's hands, he made his existence uncertain, keeping him effectively in limbo until Simon would think strongly enough of him to make his existence certain. Then at the end, he gives to Nia his remaining Antispiral power so that she would hold out three more days. This is why Nia calls Kamina "Oniisama" and why Kamina kisses her.

The doujinshi postulates that Kamina and Nia are siblings of some sort.

I'm okay with this.

seeing the doujin ... is like Kamina begin trapped in Anti-Spiral space after died ... but for some sort he manage to scape ... he end in the Alternate space generator ... then found the "other" Simon (TTGL Event) and motivate him to see that isn't his reality ... then dissapeared ... and at the end he found Nia after married Simon and in this reality she is in process to dissapear ... i think they had a talk about who happen after all ... and at the amost end he kissed Nia for change her destiny and he desapeared in exchange ... that why he said: "if you cry Simon will worry, Right" ... the only thing who worry me is "why not Yoko too there ... at least he paid a visit to her?" ...
