I don't think that the series is finished yet. It most likely has to do with Nitori going back into the past witnessing Mokou's tragic past and then going back into the present where she tries to go to find Mokou (i.e. the beginning of the comic).

The artist is making a huge mistake here.
There never was a past withouth youkai and gods.
It's just that they disappeared with time and immigrated to Gensokyo.
Well, maybe it's an alternate universe kind of thing.

There's been no indication that they're gone completely, just that Nitori can no longer sense the presence of the mountain where they're both as thick as thieves, which would be a hell of an absence in any event.
