It wasn't unconciously done. Accelerator uses the Misaka Network to help do his vector calculations (as well as move) after he got shot in the head. Last Order had the Network make it so whenever Accelerator wanted to say something, the opposite words would come out (ie - Damn brat, I'll kill you = Kawaii Last Order-chan, I love you!).

To compensate he was saying the reverse in his mind to say what he actually wanted to say (ie - he wants to say, "Damn brat, I'll kill you" so he tries to say "Kawaii Last Order-chan, I love you" and because Last Order had the Misaka Netowrk reverse his speech patterns his mouth will say "Damn brat, I'll kill you").

Last Order trolled him by waiting until he got accustomed to thinking the opposite words to say the words he actually wanted to say, and then cancelling the reversal of his words, so now when he forces himself to think "Kawaii Last Order-chan, I love you" in order to say "Damn brat, I'll kill you" it just comes out as "Kawaii Last Oder-chan, I love you", only he's saying it of his own free will.

She basically trolled him by forcing him to think differently as to how he speaks to her.
