Now if we wait another 20 years for Metroid 6, it will be about the Federation hunting Samus because she is the strongest and most dangerous being on the universe.

"Aight boys, we're going to attempt to capture and/or clone the single most dangerous bounty hunter in the galaxy and absolutely nothing could possibly go wrong because we have ice beams and she has power incontinence lol. Let's go!"
Okay, given how powerful Samus is now, who do you think would win a Death Battle? Samus or the Doom Slayer?
To me, it'd be a very close match-up, but I think the Slayer has a slight edge. The two have similar arsenals and defenses, and Samus may be more mobile with the Speed Booster and Shinespark. However, the Slayer has millennia's of combat experience compared to Samus, who probably only has about 20-30 years. Samus also can't match the Slayer up close, given the Slayer has the Super Shotgun, Crucible, and how he rips demons apart with his bare hands so frequently.
Then again, Samus could shoot the Slayer through walls with some of her beams.

Even without the "shooting and maybe also seeing through walls", Samus's suit is considerably sturdier than Doomguy's. For him, falling in lava (in 2016, anyways, don't remember exactly for eternal) meant instant death; for Samus, even without the suit upgrades it holds up long enough for her to usually get back out, and with the upgrades it can't even hurt her.
On top of that, Doomguy's nimble, but he's not "multiple consecutive front-flip wall-jumps to climb an elevator shaft" nimble.
And I think you're giving the super shotgun (which is just a double-barreled 12 gauge that fires both barrels at the same time) a lot of credit compared to charge-wide-diffusion-wave-plasma beams and super-ice-storm missiles.
