I swear I already had a comment on it in this thread. It's not actually from any of the Zero games. Capcom used him as a last boss in a fighting game. This matches that style and animation capability much more than the GBA games.

Snake wasn't exactly wearing a giant condom. Zero here went quite a bit weaker in my opinion with this change, they saved him by killing him off after a mere four games, meanwhile every other series, besides Legends(Unfair death of a series, I think. Legends rocked) lasted about 12 games, even.
Zero (Protoman to us old-schoolers) IS the badass-of-all-badasses in Megaman X. His every move is an attack. He would have no trouble at all beating a MetalGear, but he wouldn't know Snake was there until the C4 on his back went off. I do prefer the old Zero better, though.
...Zero isn't Protoman. I think Protoman appears later in the X series, but I honestly never paid attention after MMX3. Zero, however, is an entirely different character. If you look at the power battle games (both of which are considered canon as for the story sequences. In it, Dr. Wily talks about how Bass is an unruly, ungrateful brat of a creation and how his new creation would destroy not only Megaman, but Bass and Protoman as well. It shows a cryogenic tube, and in it was a humanoid robot with long hair.
As far as Zero against Metal Gear, negative. Zero was beaten originally by Vile, a pussy to all the other bosses, and then he becomes beaten down in X2, where it is canon that you do not get a hold of the Zparts. And then in x3, it becomes apparent just how shoddy Zero's power is and how rickety he is. Most Metal Gears would beat him down like a Johnny.
Protoman was only marginally stronger. As was Zero in his own games. But Lookit, Zero from MMXZ was kinda like Gray Fox/Psycho Mantis. And who won those fights? Snake.
And I didn't know Zero dies at the end of 4... huh...
That's only a theory. If you look into it, Zero's power isn't so much in the body as it is in the mind. PSycho Mantis was slow as fuck too, so of course he'd lose to Snake. Zero against Metal Gear IS possible, just not during X 1 - 3, because he's a pansy then, who's still realizing himself. He dies in X5 but comes back in X6 mysteriously rebuilt, by another person, which is his peak.
He still doesn't really like this, so he goes to sleep trying to fix his own programming, and is woken up about 30 -m 50 years later for X 7 and up, and Zero series? I really doubt that COULD fit Canon, even if it tried, derailing the ZX and even the Legends series. The change is just too great in one and not enough in another series.

To be more specific I was referring to Zero when l have the controller and all the attacks. As easy of a time as I have beating Metal Gear with Snake I think Zero would just be overkill.
Wait, I missed Protoman's return? I was sure that's what they were hinting at, that Protoman was rebuilt into Zero. When did he come back? I think the last one I played was X8. It's been a while...
No, Zero didn't kill anybody. Inafune confirmed that.
None of the original cast, save Dr. Light and Dr. Wily, appear at all in the X series, and they're only theoretical (some say Dr. Light's holographic pods are in fact his very consciousness by way of brain uploading and that Dr. Wily appears as the Sigma Virus (regardless of how valid that claim is, Sigma does, in X5, allude to the old doctor)).
