Implicating yuu-gi-ou_gx -> yuu-gi-ou as well as yuu-gi-ou_5d's -> yuu-gi-ou.

Reason: Both are sequels.

So how are we going to distinguish the original series now?

Meh it'd have to be the same thing where we make a separate umbrella tag and separate the first season out. Well, deleted the implications then. Didn't change much since the vast majority (like 90%) already had the base y-g-o tag added.

In that case, may I suggest the original series being tagged yuu-gi-ou_duel_monsters and the yuu-gi-ou tag being used as an umbrella?
